I am trying to find a way to be able to count only the coloured cells in a column. Is this possible?
You can add filter in first row.
Then filter by color and use subtotal function for counting them.
Also, is there any logical way of coloring cells? Maybe you could count that data?

Excel 2007 provides functionality of Filter by cell color, font color, or icon set, but Excel 2003 doesn't provide that functionality.
If you are using Excel 2003 there is a excellent Addin created by Ron De Bruin.

To add the add in go to tools->Add-Ins-> Browse->
locate the addin you downloaded. Once it gets added make sure its check marked.
You can now see this addin in Data-> Filter-> EasyFilter
