In a post between Ppataki & Andy Pope in March of 09 there was a solution to this same problem but it was for a pivot chart.
Ppataki stated to remove the data table and do the aligment. I wasn't sure as to how to do this and if it could be done on a regular chart.
I am wanting to be able to group the secondary axis as in the attached example. Please let me know how this could be done for a regular chart.

Your problem has nothing to do with secondary x axis. You are not using a secondary axis.
You have a problem with multi level category labels.
In order to get grouping on the outer levels you need to has a single text item for each unique label. Where as currently you have a label for every category so the text appears for each category.
I have added 2 extra columns to your data table to provide the text for the axis.
