As with a lot of charting questions, I think the real questions and answers are more about what is happening in the spreadsheet than what is happening in the chart. Thus, it is difficult to provide any specific suggestions when all we have is the chart and not the data on which the chart is based.
My limited experience with category type axes (like in your waterfall/stacked column chart) is that, in order to remove a category from the horizontal axis, that category must be removed from the data set. The first strategy I would suggest you consider for this is to set up a filter on the data (https://support.office.com/en-us/art...6-E2AB61133D92 ). With the autofilter set up, you can have the filter filter out those records that are "blank" (whatever blank means to your data). When autofilter hides those rows/records/categories, the chart will usually remove them from the horizontal axis.

You should hide the rows that contain zero. In your case they are 3-9 and 13-17 on the "DB 3 Input" sheet in the "FY16 PBR CTO (ETC) v 2 1.xlsm" file.
