The obvious difference between the two charts is that the left chart has 5 data series plotted on the primary axis, where the right chart only has 4. My first thought would be to add this fifth data series for the primary axis (even if it is an "empty" data series with no values in that row). The should cause Excel to space the primary axis data series the same on both charts.
My other suggestion would be to move the blue columns to the primary axis, so that all the data is plotted to the same scale. That will move the blue columns to the right or left of the other columns so that it doesn't end up in front of the primary axis columns. Your axes have similar ranges, so the blue columns should still be easily read on the same scale.
