I have a spreadsheet with 1,997 of which the top row is a header for each column. When I turn filtering on for the header row, I get nothing in the selection box except for 'Select All' with a single check box. Any ideas?

That happens when the filter range consists of only the headers and nothing below them.
Try resetting the filter range and the filter.
Does that help?
If you leave a blank row under the Header row, and don't select the data when clicking on Data tab Filter you will get your result if the active cell is in the header row.
Either delete the blank row under the headers or select all the data including the headers then apply the filter.
