I don't think we can guess without a more detailed description of your pivot table, raw data, and how you are getting these per cents. A sample file would probably be the best way to help us help you.

How about a more realistic sample with data and a representative Pivot Table so that we can see what you are doing? The workbook that you provided has a table with no calculations and it isn't a Pivot Table.
A property of Data tables is that when you filter the data, if you use a table totals row, the calculations will reflect the filter and not the whole data set. Maybe this is what is happening in your Pivot Table.

Since you did not include the pivot table you are creating, I could not recreate the problem. In the pivot table I created, the reported results remained the same as in the source table.
I suggest that you upload a sample that includes the pivot table illustrating the problem you are having.
Ok, here you go, spreadsheet attached. Yes, Mr. Dover, that is my problem. Seems like a crappy limitation haha.
