I want to change colors on A1, if F1 is > then G1. Any ideas? Would even be nice if I could figure out how to get a 3-color to work with percentages.

Remember that you apply conditional formatting to the cell you want to affect - no any of the cells you are testing.
You could set up a CS with the simplest of formulae. Something like this would be fine :

Which now comes to my next question...
='01'!$F$4>'01'!$F$5
'01' is my referenced worksheet, if I put 83 in cell A4, how can I get the formula to automatically show the same as ='83'!$F$4>'01'!$F$5

Try: =INDIRECT(A4&"!$F$4")>'01'!$F$5
