Let me preface this by saying I am a complete and total rookie in excel. I have exported a crystal report with 6400 records, into an excel doc. When I open it it only has 3500 of those records. How would I go about adjusting the report to include all of those records?

Complete and Total.. does this means you are graduating from being a rookie... haha just being literal.... To the topic -
I think this comes down to the actual Export itself.
Look at limitations you may have as well as file formats you are exporting to.
While 6400 records is not an unreasonable amount of records, it seems like 3500 is a very clean round number in which I would assume this is something within the crystal report settings and not really an excel issue.

Can you do the export in 2 stages? 1-3500, 3501-6400
