Precedence Tree Issues when formula refers to cells below

I literally have no idea how to explain this problem. I have narrowed the culprit down to what you see in the attached images. There is a particular column of cells that i want the formula of to reference the rows below it. When I do this (after image), the cells in the larger red box stop auto calculating in a sense. they will basically recalculate one "level" up at a time whenever there is a change to the baseline (smaller red box near the top) i have to manually recalculate one row at a time until the change in the baseline (small red box) has worked its way through the system.

Please feel free to ask ANY questions. I've attached the after file. if you want to revert it to the before (working version) then you see what col needs to be changed based on the images.
